As the title says, I'm looking for a model, that has a Ford Flathead in it. I want to do an engine swap. Any suggestions?

I'd guess a Revell Ford Mercury kit would be a good starter.

I believe that the Revell/Monogram/Pro Modeler '40 Ford has a very nice Flathead in it.

If you need one, I probably have one I'd be willing to trade.

The original issue Revell 37 pickup/40 coupe/48 convertible has a stock flathead.

The original issue Revell 50 stock Ford pickup has a stock flathead, with different water pump setup from passenger cars.

The original issue Revell 50 hot rod Ford pickup has a flathead with aftermarket intake and Ardun heads. While the Ardun heads are inaccurate, the block and the intake are good and they go well with aftermarket resin heads.

The Revell 32 sedan has a flathead with automatic transmission and aftermarket heads/intake.

I have no idea with the Goodguys or 2-in-1 reissues. I believe the reissue 50 pickup has the Ardun heads and the 2-in-1 37 pickup has both stock and aftermarket parts.

All of these are pre-1949 version with the water outlet in the middle of the head. If you want a 1949 or later version you can use heads from AMT's 49 Ford/Mercury or aftermarket ones.
