You have a lot of things going on at once that could be causing problems.

The smoking wiring harness for one, it should have been troubleshot and fixed when it began, before you pulled the engine.

Now with a new engine, it could be the old wiring harness problem, any number of things with the rebuild, the install of the new engine, etc ...

Have you done the basics like check for fuel and spark ?

yea b4 the engine swap, it got good spark, good fuel and there a check engine light. when i read the code and look at the haynes manual book it say the problem was that it doesnt had enought air flow so i change the mass air flow sensor n it still not working. also i check the compression the 1st time its was175 and then i recheck it agian a week later it went down to 65 on 4 piston and 2 are at 25 thats why i decide to change the motor....i notice how on the fuel injector it has two pin or something that when u check it with the light only one side suppose to light up right? on mine both side lights up....any suggestion on where to go from here? and thanks for your help....

have you replaced the wiring harness yet if not you should call your local salvage yard & see if the have one they have not hacked all up & maybe look @ replacing it then find out where your short is so you dont fry another harness.Do you have a body lift kit or suspension lift have you been in a fender bender, just some area's to check for a pinched or stretched wire's

no i haven't replace the wire harness yea...and i try all the recycle yard and salvage yard....they all have automative only....so i decided to take it out and check all the wire myself but nothing seem to be wrong....no cut wire, no burn, i even check the ecu looks as good as new....some people told me that if i got a lose speaker wire or deck wire that somehow its touching something the car wont start either is that true cuzz i just remember i had a speaker on the passanger side that i just left it hanging there....oh and my cars hasnt been raise yet it still stock everything.....
