I believe the only effect on the interior will be the center floor console, where the auto shifter is located. That may need to be altered or just replaced with a manual Civic's center console. Does not seem major. As far as problems go, I wouldnt know what to tell you, I dont have much experience with swaps, and never have done one myself. I can suggest you remember to get a new radiator, since the old one you have, most likely wont be big enough to cool the new engine. Ive also heard that certain issues occur with transmission mounting points being different betwee the auto and manual transmissions, but again, nothing that a little altering wont fix. Just make sure you have someone more experienced help you out. Oh, and for emissions laws, that differs depending on what state you live in, so you'll have to look into that accordingly.
