Unhappy 2001 transmission problem

HELP!! My 01 neon has 109000 miles on it and has starting making a clunking sound when I accelerate below 25 mph. I took it to a shop and they showed me 2 cracked moter mounts so I had the dealer replace them but it still does it with a slight vibration when it shifts below25mph still. Dealer says it is the tranny. ANy other suggestions. Had the trans serviced regularly. No leaks..could it really be gone as soon as the drivetrain warrenty is up?!!!
