Filling Holes In Fiberglass Hard Lid

Hello,
I Bought a ute which came with a fiberglass hardlid and a big ugly lock in the middle, My hardlid clear coat started flakeing so i decided to respray it, i also removed the spoiler and the locks.
Q1. What is the best way to repair these holes good for a respray.
Q2. What sort of filler/fiberlgass putty do i use to cover the holes
Q3. How much should i sand it? so its flat or all the way to the orangy fiberglass surface?
