every 2" is a little overkill just make sure the wood doesn't split..... it makes the box weaker in the spot.

No it won't ruin it unless you have them running out of phase. I don't upgrade the rear speakers but I am usually more worried about the front stage in a vehicle. Now if I am installing a system that has 6.1 surround output, I'll ofcourse upgrade the rear channels.

If you have a distribution block in your system, you still need the seperate fuse holder with amp right?

you mean the fuse holder that's supposed to go up by the batt, if so then yes you still need that even if you have a distro block

If i make a sub box which is relatively like this which from left to right will go like this (see bottom), well the amp be damaged?...

One subwoofer, then to its right a port, then to its right a mounted amplifier with plexiglass cover, then to its right another port, and finally the last sub.

if your box is made sturdy and its braced on the inside.. then the amp shouldnt be vibrating that much.. if youre getting something loud its conna rattle anyways if its close to the box. a lot of people mount to their boxes and dont have any problems..

btu abotu the plexiglass cover.. amps need to dissipate heat.. and if its covered the heat is just gonna saty around the amp and itll prolly go into protection early.. if you have to have plexiglass make sure its well vented
