Removing a landau top?

I picked up an '86 monte carlo and I'm doing my first attempts at some body work. I've taken care of most of the rust which wasn't toooo bad to begin with and I would like to paint the whole thing. I've gotten lots of tips from the painting forum but here's my question:

The car has the vinyl landau top. It is slightly cracked so rather than buy a new one, or have that re-wraped I was thinking the car would look cooler without it. I'm expecting to find some rust underneath it but I'm conserned about the windows, not so much the back window but the two small side windows. If I take the vinyl top off will all those windows be sealed properly as if it didn't have the landau top to begin with?

Any advise would be great but please don't answer unless you actually know I don't want to get in way over my head if I decide to do this.
