i was wondering do i have to run the wiring all the way to the stero or is there a way to hook it all up in the trunk?

What are you trying to do? Are you trying to install a CD changer with a factory deck, or are you trying to add a changer to an aftermarket deck?

If you are trying to add a changer to a factory system, which factory system do you have? If you have the JBL system, which will be indicated by a JBL logo on the front speaker grills, then you can tap into amps which are mounted in the trunk. However, you still need to run the control that comes with the aftermarket changer to the cabin somewhere that you can safely reach it.

Does the aftermarket deck you installed have provisions for a CD Changer (often referred to as "CD Changer Controls")? If so, then going with a compatible changer would be the cleanest route. If not, list the brand of aftermarket deck you have and others may be able to offer suggestion specific to you deck.
