2001 Sequioa - How to program a new key & ignition..?

Hello,
I have a 2001 Sequoia. I recently had to replace the ignition switch as it would not work any longer. I gave the black transponder-master key to the dealer (A lexus dlrship) but they were unable to program the new key to the ignition. After a 2 hour wait, they said I'd have to use the old Mster key & place it on top of the new master key when turning on the vehicle with the new mster key in the ignition. Sounds crazy but this is what I have to do.
Is there a re-programming process or code so that I can get my new mster key to transmit the same code as the old mastr key? Thanks for your help!
