I am also trying to attach plexi-glass on a fiberglass hood. Basically cut some of the fiberglass out and attach fiberglass in place. I was wondering how to bond plexi-glass to fiberglass and also make oit look clean.

I suggest you use a "jig saw" that you can buy very cheap from a company called "SKILL" for only 15-20 dollars at home depot, and use a block sander and a fiberglass grating blade(it looks like a cheese grater) and 3 packages of JB weld if its a big hole nd any kind of drill and a mouse sander for finishing if you dont want a sore arm by the end of this. just take a marker and mark the hole that you want and the shape that you want. the just drill a hole on the line drawn with the marker and take the skill saw and follow your template line... make sure you use the fine teethed blade, preferably the sheet metal cutting blade on the jig saw. the take the blade and make the edges str8, and then once ur done str8ening it, take an 80 grit with the mouse sander or palm sander and go over it all to give it a good finish and a nice rounded edge. Then flip the hood so the inside of the hood is facing up, and sand about 3 inch strip around the edges of the hole with an 80 grit so the glue will bond nicely with the hood. Naw do the same 3 inch strip sanding with an 80 grit on the plexiglass that is not going to show on the outside of the hood(make sure you cut the plexiglass bigger than the hole in the hood by about 3 inches all the way around and cut it with the jigsaw. and sand the outside 3 inch strip with the 80 grit to assure bonding with the glue. Now mix the JB weld and put a good amount line of it around the whole sanded part and it doesnt have to be a perfect evenly spread or anything, just roughly put a thick(about 1/4th inch) bead of JB weld around the whole 3 inch sanded part and put your sanded part of the plexiglass down touching the glue, let it dry over night. and the next day take some bondo(if you want it looking good under the hood too) or short hair filler(better and stronger choice) and mix a good amount and blend the plexiglass's edge to the fiberglass hood. Make sure you sand anything that is going to bond with the body filler with 80 grit sand paper. Now once the filler is sort of dried, you can take the fiberglass grater and smooth things out. and at the end, just go over it with an 80 grit sand paper once things are smooth and if you want it looking good under the hood too, you can sand it over with a 180 grit and then a 280 grit and then just spray it with some paint. make sure you mask the plexiglass that is going to show on the other side of the hood when painting so you dont see paint overspray thru the plexiglass.
