When driving with the top up it sounds like there is water inside the back quarter panel and also the carpet just under the seat is wet. Peel back the rear package shelf carpeting (you need to remove those little black round grommets - there are about 15 of them) once you get those off, you will be able to puill back carpeting and see many 10 mm bolts.You need to make sure the 10 mm bolts that attach the softop to the body are tight. I have had Miatas where these bolts werent tight and caused water to get in. I have also heard of water getting in from old tailamp seals. (they would need to be replaced). Good Luck.
