1994 Ranger 4.0 94000 miles. Engine starts and runs fine cold and continues to run OK as long as it is not shut off.
However, after shut down and hot soak for 10/15 minutes it looses 1 or 2 cylinders and will not pick them up for several miles.
I suspect the problem is ignition but where do I start trouble shooting?

You need to start by checking for spark and fuel pressure while it's acting up. Heat could be effecting either system. However, my guess is that you're right about it being ignition.

I have zero experience with the late model high voltage secondary ignition systems. Can you give me a lead on where/how to start?

You need a spark tester to check for proper spark. They're not expensive. It will connect to the end of a plug wire like a spark plug and show you what voltage you're getting.
