Has anyone else had a problem of the brake lines being in the way of the driver side Header?.... Im about to put them in and I was wondering If its Common that the Lines are in the way... Thx

Nope. Kept mine up tight against the drivers fender well and ran as close as possible to the fender/frame. FYI: I'm using shortie headers, not full length.
